The original ending has them together, but logically speaking they aren't together because all of them have their own life and have to return to their own places.

In the original, Haa-chan is far too selfless to be with Mirai and Liko.
However, I think once they realize Hii-chan is pretty popular, she becomes a sequel bait. Because they know everyone want Hii-chan back, in a potential sequel, it will be about (among other thing) gives Hii-chan her own body.

Honestly, with Naito and Murayama comment in BD where they said they want a season 3, and Yuu Yoshiyama teasing, I feel like this is just a beginning of more Mahoutsukai project.
I think in 2023 they only have Mirai Days as a one and done deal project, but sometimes in the production (possibly when Wonderful Precure movie become the second biggest Precure box office, and is includes MTP) the scope gets bigger so they are willing to let some plots get unresolved.
In worst case, instead of sequel, those things will be part of Kanshasai, which looking at STP and Otona, is a lot more spicy with romance.
Though I do agree that the yuri can be more overt. Mirai Days relies too much on lesbian family dynamic instead of Mirai and Liko having a lot of skinship like in the original.
