I don't think it matters here if it was Kyon or herself that gave her immunity, I think not everything originally stems from Kyon's imagination. It could be in part that he saw Haruhi, and simply wished what she wanted to happen. Once the data entity begins existing, I see no reason why it cannot develop itself outside the understanding of Kyon. Otherwise we're saying everything is limited simply to kyons imagination.
